(1) To disable Apple's function key binding feature, you can do:
- Move the "Keyboard" Control Panel out of the Control Panels folder
to somewhere else (maybe to the Apple Menu Items folder), and reboot
 your Mac.

(2) To leave all the function key bindings to Apple's Keyboard Control
Panel and let Alpha use different keys for all of Alpha's functions,
you can do:
- Define your favourite key bindings in your 'prefs.tcl' in any way
 you wish.
(I know, that would be quite a task, but I think you might be able to
manage it -- saving the output of the 'List All Bindings' to a text file
might help. I have no idea about your TeX mode problem, though.)
